It's funny, I have had to think really hard about this. Take SG1, of course I like all the Main Characters, thats given, so it was difficult to choose. so those aside it would have to be....
SG1 - Ba'al & General Hammond
SGA - McKay - God I'd love to treat people at my old work the way he does and get away with it.
SGU - That's a toughie...I'm still trying to get to know the characters but I suppose it would have to be Rush. Unfortunately Eli has become a little wimpish - his character could be so much more like McKay especially when you look at how he became involved in it all!
There have been annoying characters but none were regulars so I can't complain about them really.

Here's mine:
SG1:
Favourite - Carter. I want to be her when I grow up. 
Least favourite - Daniel. Yes, I know it'll get me lynched by the fangirls but I just find him to be so Mary Sue it's not even funny.
SGA:
Favourite - McKay. Sarcasm FTW!
Least favourite - I'm not sure I have a least favourite but I was never into SGA the way I was with SG1. Maybe Ford as he was such a weak character. I was kinda glad when they wrote him out.
SGU:
Favourite - TJ. What? I have a thing for tall blondes.
Least favourite - It was Rush but he's grown on me a lot in the second half of the season. Possibly Chloe now. She just doesn't seem to do anything and has serious daddy issues.

SG1
Favourite - Hammond. Brilliant character and straight guy to so many jokes throughout the season, plus he was an awesome guy in person.
Least - The Ori. A bit bland and boring for my liking. There were plenty of sinister bad guys throughout the seasons but the religious types just don't do it for me.
Atlantis
Didn't watch enough of this to get into it or pay any particular attention to any given character. Though I may have to rethink this after spotting Jewel Staite in it.
Universe
Favourite - Greer. Ronald is just the right amount of grunt, stupid and savvy with a soft side.
Least - Scott. Complete polar opposites to Greer. The butter bar Lt. is by the book boring and is yet to impress me.
